What happens to a medium character's armor when he shapechanges to a wereboar?
I could possible see and armored hybrid, but the idea of a boar using human armor sounds ridiculous.

It is either absorbed into the body and rendered ineffective (a CK could rule the magical adjustment still applies) or it is destroyed on a failed item save. In hybrid form, it may be possible for armor to be worn, however, so it might simply be worn, assuming it is capable of shifting with the bearer.
So, really, there's many options. I personally go with a combination of the three: nonmagical armor is destroyed. Other armor gets a save; if it makes it, only the adjustment applies, unless its special armor designed for polymorphers.

If its too form fitting, the character probably castrates himself with the cod piece.

But unless it's a silver codpiece, he'll regenerate.
