Invisible Illusion

If a creature is affected by say Change Self, then is the recipient of invisibility we would now have a invisible creature that if some or something could see through the invisibility would still see the illusion on the character. Any reason this would not be true?

Depends on what the creature is using to break the invisibility. If just a vision thing or a dispel invisibility they yes. If it is using a form of True Seeing then it breaks both the invisibility and Change Self to see the true from of the spelled PC.

You do bring up an interesting point, which I think, is the strength of illusionists and makes them both fun to play and competitive with other classes - layering illusions. When I run or GM illusionists, I layer illusions so if one is seen through, another is seen, etc. before determining the reality. Works great for ensnaring creatures in a world of your making when no detect illusion or true seeing spells are on hand. Not many disbelieve what they see after penetrating an illusion. More commonly, they presume what's beneath is "the real" not just another layer. And with illusions that are half real (i.e. have hit points), it gets even more confusing for the viewer. Fun stuff for a creative-minded player! :)

Example, my illusionist created a hallucinatory terrain of magical garden cast on top of a real garden - creating trees and plants and animals where there were none, and none where there were ones. After a few spells, the flowers had my face, squirrels and birds had my face, I was sitting in the grass having a picnic while pouring jugs of water in birdbaths while dangling my feet from tree branches laughing and pointing at statues of me in the garden while another me waltzed up to intruders, warning them to leave before the garden drove them insane too. Reality: I was visible hiding behind a visible real tree watching confused enemies whack at everything that could possibly be me in disguise while bumping into and tripping over invisible trees, statues and bushes...compliments of some heavily layered illusions. :)
