You know when your in the "CK zone" and your rolling off "verbal descriptions" for things.. I think I got a bit carried away with my description of the abuse, beatings, broken bones and lopped off thumbs and tongue here and there... now I have to worry about how to "heal" them...
Heal fixes all sorts of things, raise dead brings you back from the dead, but one little bit of a thumb gone and its major high powered regeneration! Heck it even seems like a broken finger cannot be cured or healed, it too needs regeneration.

Broken bones only need Cure serious or cure critical per Sage Advice I think it was. I do know this was addressed in the 90's just don't recall the exact stuff said.

Step away from the game mechanics. Magic is magical. You don't need to find a rule or spell in the rulebooks to solve this problem. All you need is an NPC, scroll, or portion that the CK says can grow back a thumb, limb, etc.

I could see a broken bone being the result of a critical hit. If you're going to include them, figuring out a way to deal with it should definitely be considered. In games like C&C, d20 derivatives, and most OSR games, the emphasis is strictly on damage taken and damage healed (whether hit points or attribute points).
Since rules don't cover this, I'd probably rule that the regeneration spell would mend broken bones and most missing body parts. A broken bone could be mended by a cure moderate healing spell or higher (not cure light wounds) but the bone must be set first - with a Wisdom check CL of 2 (with failure meaning an additional 1d4 points of damage inflicted).
There are rules in Combat & Tactics that cover this pretty well you could use (and kind of cover what Go0gleplex was saying)
